I'm on 10.15.5 and haven't run into this problem yet (and have gotten used to right-click-opening apps from unidentified developers), but I'm not sure I have installed pre-compiled command-line tools that aren't properly instrumented.  I compile a lot of stuff myself, and get most other command-line components via HomeBrew – their bottled distributions seem to be set up properly to work with gatekeeper.

But I also can e.g. run the tree-tagger binary without any problems after a reboot, so I'd like to understand what exactly is going on and provide better guidance to CWB users unfortunate enough to work on MacOS.  One possible issue is that I had already installed tree-tagger before the upgrade to Catalina – perhaps there are special exemptions for existing apps?
