OK, that rules out the reg being wrongly specified. Next thing to check: is the registry file "elfdestages" actually in /var/cqpweb/registry ?
I've also noted you mentioned using Docker. I'm afraid I know absolutely nothing about docker, and how it might / might not be involved in these issues - but if something happens to paths to translate them depending whether they are inside/outside Docker, maybe that has some effect?

I don't think that we misconfigured CQPWeb. Anyway, I send you some more information about our setup. Maybe you can spot where we made the mistake that breaks our server.

Sounds like your config.php file is not specifying the corpus registry correctly (or something else is going wrong with the specification to CQPweb of the registry path ...)

CQPweb 3.2.43
CQPweb works, as we can access the start page, the corpora pages etc., and we even can call frequency lists.

as well as the PHP debugging backtrace attached.
This is strange because when we call cqp manually, everything works. We logged every command that was passed to cqp and checked manually if it would work on the command line, and it did. But still CQPweb runs into this error.
Any suggestions what we could check?
